this maybe my fault as I assumed that trying to run something as administrator
is still a way to find out about potential permission problems.

From your post I assume that Gpg4win should not be run as administrator.
(This also means that there is no usage scenario where it would make sense.)

We'd be interested in understand what leads to the problem, so we can adjust
the documentation or Gpg4win to make the user experience better.

Aakash, do you remember any differences when installing on the machine
that is working compared to the one that is not working?
(I take it that the output of 
   gpg-agent --deamon -vv --debug-all
does not give more clues.)
