My understanding is: Kleopatra uses gpgme to call gpg (or other binaries).
It may use some fixed default paths and other parameters, but overall
it should respond to settings of GNUPGHOME. Do you have this environment
variable set?
Another way to diagnose would be to set a log-file and turn on verbose or
debugging output, the call to gpg should be visible and which config
directory it uses.

AFAIK it is compatible.
Maybe the special case is that your user has access to two installations
simultaniously.
BTW: We do not recommend using a "portable" version for the majority of cases,
because you need to trust the computer to a large extend anyway and it is
really hard to avoid traces. A fully bootable stick with operating system
would be something different, I believe.
